چکیده

Summary We develop DiffGraph, anRpackage that integrates four influential differential graphical models for identifying gene network rewiring under two different conditions from gene expression data. The input and output of different models are packaged in the same format, making it convenient for users to comparedifferent models using a wide range of datasets and carry out follow-up analysis. Furthermore, the inferreddifferential networks can be visualized both non-interactively and interactively. The package is useful foridentifying gene network rewiring from input datasets, comparing the predictions of different methods, andvisualizing the results. Availability and Implementation The package is available at https://github.com/Zhangxf-ccnu/DiffGraph. Contact [email protected]. Supplementary information Supplementary data are available at Bioinformatics online.

Identifying gene regulatory network rewiring using latent differential graphical models

Gene regulatory networks (GRNs) are highly dynamic among different tissue types. Identifying tissue-specific gene regulation is critically important to understand gene function in a particular cellular context. Graphical models have been used to estimate GRN from gene expression data to distinguish direct interactions from indirect associations. However, most existing methods estimate GRN for a...

KDDN: an open-source Cytoscape app for constructing differential dependency networks with significant rewiring

UNLABELLED We have developed an integrated molecular network learning method, within a well-grounded mathematical framework, to construct differential dependency networks with significant rewiring. This knowledge-fused differential dependency networks (KDDN) method, implemented as a Java Cytoscape app, can be used to optimally integrate prior biological knowledge with measured data to simultane...

Identification of key genes and pathways involved in vitiligo vulgaris by gene network analysis

Background and Aim: Vitiligo vulgaris is an acquired, chronic skin and hair condition characterized clinically by loss of melanin, which, if untreated, is typically progressive and irreversible. The aim of the present study was to identify potential genes involved in the pathogenesis of vitiligo. Methods: One dataset of mRNA expression in patients with vitiligo (GSE65127) were obtained from ...

Node-based learning of differential networks from multi-platform gene expression data.

Recovering gene regulatory networks and exploring the network rewiring between two different disease states are important for revealing the mechanisms behind disease progression. The advent of high-throughput experimental techniques has enabled the possibility of inferring gene regulatory networks and differential networks using computational methods. However, most of existing differential netw...

Identifying differential networks based on multi-platform gene expression data.

Exploring how the structure of a gene regulatory network differs between two different disease states is fundamental for understanding the biological mechanisms behind disease development and progression. Recently, with rapid advances in microarray technologies, gene expression profiles of the same patients can be collected from multiple microarray platforms. However, previous differential netw...
